The University of Pittsburgh, Department of Immunology, and Center for Systems Immunology (CSI), is seeking a full-time Laboratory Research Technician III who will focus on research projects developing a new computational method that learns regulatory programs governing chromatin accessibility directly from DNA sequence in single-cell ATAC-seq data.  The Center for Systems Immunology (CSI) focuses on the analysis of transcription factors and gene regulatory networks (GRNs) that orchestrate the development and functioning of innate as well as adaptive cells of the immune system.

The applicant will perform a variety of independent laboratory work and experiments, including developing a new computational method that learns regulatory programs governing chromatin accessibility directly from DNA sequence in single-cell ATAC-seq data.   The applicant will encode and embed the sequences of accessible chromatin regions (peaks), and embed topic model decomposes per-cell accessibility profiles into latent programs grounded in those sequence embeddings. Unlike existing scATAC-seq topic models that treat peaks as opaque feature IDs, this applicant will use this approach that ties each learned program back to interpretable sequence content, allowing the recovered programs to be linked to transcription factor binding preferences and other cis-regulatory elements. The applicant will use models without cell-type labels, and its outputs per-cell topic distributions that are usable for clustering and trajectory analysis, along with per-topic peak weights interpretable as candidate regulatory programs.  In these projects the applicant and the Singh Lab will use the Pitt's CRC computing cluster to train the model on the GPU a100 and a100_nvlink.

Dr. Harinder Singh will mentor the applicant in their research training and the applicant will assist with training, data analysis, and grant/paper preparation for the Singh lab group.

The applicant will be expected to participate actively in the vast majority of Immunology Departmental events, which includes but is not limited to Faculty meetings, Faculty RIPs, Student/Post-Doc RIPs, Immunology Seminars, Immunology Retreats, etc.  This may also occasionally include contributing to their organization.


Other required skills: Excellent organizational and planning skills, and attention to detail, working with research data related to Systems Immunology.  Must keep detailed and accurate records. Excellent writing and verbal communication.

Qualifications:  A Bacherlor’s Degree in Systems Immunology, Microbiology or Biology is required. Two Professional Years of Experience is required for this position. Knowledge of Data Programs, mathematical and chemical principles. Must be highly organized and efficient with their time. Must maintain professional demeanor and work well with others.  Must be able to prioritize daily duties.
